Spots on Apple Tree leaves

Does any one have experience with dwarf apple trees? I have two fuji dwarf apple trees that I planted two years ago. They have developed yellow spots all over their leaves. It appears to be some sort of fungus. I am an organic gardener and have no idea what I can treat them with that would be organic, most of the products I have seen are non organic fruit tree sprays.

I'm not sure what the spots might be, but I spray my fruit trees with Ultra Stop 3in1 Fruit Tree Spray. It's made out of 70% neem concentrate and is safe for people, pets and organic gardening.

I love neem.

Going to need pictures, sorry. It doesn't sound like powdery mildew, fireblight or rust, those tend to be the most common.
