You could attach a 3 ft hardware cloth at the bottom of the run so they can't get at whatever you plant. That way it will have a chance to grow.

Just kidding, I have that done (well, not quite 3 feet yet, but another layer will make it so) because I put my chickens in the coop when they were still small enough to squeeze through the holes in the wire.
