If your jalapenos and another hot chili cross-pollinate the result will be a first generation (F1) hybrid. You won't be sure how that hybrid will grow and produce.
I've had saved and planted 2nd generation (F2) hybrid seed - what a mess. I have large gardens but I don't have enuf room to grow things that are not useful.
In Southeast Asian gardens, the peppers are more-or-less a gene pool. You have to taste them to find out if they are what you want. But, peppers are perennials there and you can not only save the seed from the ones you like, you can save the plants.
I was reading on 1 farm seed company's webpages about growing certified squash and pumpkin seed. For that certification, the field must be separated by several miles from others in that family. So, squash/pumpkin are tough, peppers may be easier, tomatoes, easier still . . .
